Cool project! Just found this link (are you aware of this?): http://www.ee.columbia.edu/ln/rosa/matlab/alignmidi/ They seem to have automated the process. Apparently they synthesize the midi, then somehow align the beats.

Very interesting! This looks like it could potentially be useful for this project as I will have the MIDI files available in most cases!
